Description The demands on MALDI-TOF MS profiling analyses for distinguishing between closely related bacterial strains are high compared to those for routine identification of bacterial species. Analytical success depends on detection of a significantly lower number of peaks, which requires a high degree of robustness in the method. For example, the influence of cultivation conditions was found to notably contribute to the discriminatory power of the method, as we have demonstrated in two examples concerning differentiation between strains of the Lactobacillus acidophilus group and selected Mycobacterium spp. The absence of specific signals in other examples concerning strains within the Acinetobacter calcoaceticus-Acinetobacter baumannii complex, Staphylococcus aureus, and Bacillus subtilis ecotypes led to the development of two alternative sample preparation protocols. By switching to an alternative matrix solution or by microwave-assisted tryptic digestion of the cellular material, these simple approaches enabled detection of new specific signals.
