Description Treponema pallidum ssp. pallidum (TPA), the causative agent of syphilis, and T. pallidum ssp. pertenue (TPE), the causative agent of yaws (Antal et al. 2002), have closely related genomes but cause distinct infections. Syphilis is a sexually transmitted disease while yaws is a tropical skin disease transmitted by contact. Classical molecular methods of nucleic acid comparisons showed identity of these genomes higher than 95%. Comparative Genome Sequencing (CGS, Alberts et al. 2005) was performed. The approach is based on oligonucleotide chip hybridization of tested and reference strain chromosomal DNA. In TPE Samoa D strain genome over 900 SNPs were identified when compared to Nichols strain and additional 80 heterologous regions were discovered. Heterologous regions contain clusters of SNPs and short indels and have to be DDT sequenced. The aim of this work was partial confirmation of SNP list output of CGS and DDT completion of genome sequence of yaws spirochete.
