Description The use of DNA analysis permits to resolve many taxonomic and phylogenetic problems at different levels. In this study, we try to give a summary of used genetic markers on different taxonomic levels in the phylogenetic study of Diptera and a methodical overview of the laboratory methods. The gene choice is of crucial importance. Some of the gene markers are applicable in a wide range of taxonomic levels in the Diptera flies (16S, COI, 18S, tRNA-leucine), other are limited to lower (subgeneric or intraspecific) level (cytB). Within the gene choice, the proper DNA extraction is also very important task, what works upon a success of the whole process.
