Description Statistical procedures for the identification of differentially expressed genes in microarray studies involve a serious multiple comparison problem as we have to carry out as many hypothesis testings as the number of candidate genes in the experiment. This paper is concerned with the recent type I error control concept of the false discovery rate (FDR), for which an increasing number of competing estimates is available in R. However, there is little comparative evidence. Based on the most popular modified t-statistic independent as well as co-regulated gene expression measurements are compared in a simulation study. Finally conclusions are drawn for practical microarray analysis.
